As Aaron says, I'd recommend doing an Apache redirect, albeit using 
RewriteRule rather than ScriptAlias so that you can take advantage of 
the Query String Append flag.  Something like:

RewriteRule ^/path/([^/.]+)\.(js|css) /path/to/handler?$1=$2 [QSA]

Will add the name of the file at the end of the url parameters, and you 
can then use it in your program.

An alternative is to use a CGI engine to serve your files...  something 
like:

AddType application/x-httpd-php .css

would work, but you'll have to explicitly set the CSS mimetype in the PHP.
