I would strongly recommend you create a new directory for your code in the IFS, my favorite place would be: /usr/local/mywebsite1, /usr/local/mywebsite2, etc. Use the Apache configuration to create Virtual Hosts to them or create a separate server for each if that makes sense for you. Virtual hosts will be easier from a networking point of view. (just copy the Zend version, change the listening port) ..

Now you will avoid unpleasant happenings if Zend or anyone else decides to change something in Zend delivered IFS directories.

It would take several hours to set up but you will be much happier having the default instance separated from your production work load. It will also assist you in setting up the work management so you can tune them to run properly.
