From time to time RDi gets itself in a pickle over local vs. remote source members - and thinks you are working solely on the local copy of the code. The "simple" way out of the conundrum is to manually copy/paste (right-click context menu) the code between RemoteSystemsTempFiles, (under the Local connection) and the server (under the IBM i connection). (One good reason for having your Workspace in a location that is easy to navigate.)

You might also wish to investigate iProjects, which provides a little more management of local vs. remote source.
