I have an RPG program that calls Java using prototypes defined with
extProc(*java). One particular user is having issues with the job hanging
indefinately in "Waiting for thread". The call stack shows that the job is
in the Java code. Is there a way to attach the RDi debugger to the Java
code? When we try, we just get the RPG code.

The java would have to be invoked with debug settings.

Luckily, RDi is based on Eclipse, and includes the full java toolset.

I've never done this, but you might be able to do this ...

Set the environment variable JAVA_TOOL_OPTIONS to "-agentlib:jdwp=transport=dt_socket,address=8000,server=y,suspend=y"
Call the java code from the RPG program
Use the standard eclipse remote java debugger to attach to the debug port (8000) on the i and perform the debug.
