We do have an APAR for this (note the Local Fix or work around below for now):
APAR SE76203 - RDI 9.6.0.11 REMOTE SYSTEMS LPEX EDITOR DOES NOT RESEQUENCE ON SAVE - Jira RDI-1688
Editing with the Remote Systems LPEX editor Rational Developer
for i (RDi) 9.6.0.11 with preference "Resequence lines at
save" enabled and performing a save action in the editor; the
sequence numbers of the source are not resequenced. The save is
performed, but without the expected line resequence.
This preference is off by default.
Local Fix
=======
Perform the menu action to resequence the source lines before
doing the editor save: On the main menu bar, perform the
Source>"Resequence All Lines" action, then perform the save
action.
You can sign into IBM support and register to watch for this APAR.

I and a coworker are experiencing this same issue.
I've always had the box checked to do this but it no longer works. I've even unchecked it, applied the change, reloaded RDi, checked the box, applied the change to see if turning it off and back on again worked.
How do you report issues for RDi? Is that through the IBM support website like an OS or RPGLE problem?
