I closed all my perspectives but one. When I restarted RDi, my one perspective was open plus the one I'm trying to remove.

Okay, I wonder what happens when you do this:

1.) Open RDI
2.) Close all perspectives, except the one you want open.
3.) Restart RDI. >File>Restart

Does the Remote Explorer perspective still start up for you?

I only left my Turnover perspective open, and that is the one that started on the "Restart". I also did a close and reopen, it remembers where I left off.
Note: Turnover is a C.M.S., a 3-party tool I use for my coding most of the time. It is still a "Perspective"... <grin>

But, I did a "user-Install", so it is installed in my personal directory, where I have authority... <LOL> C:\Users\kkillian\IBM\rationalsdp

So, I *guess* it allows me to save my changes. My *assumption*... <grin>

And I also have Administration authority on my PC. <smirk>

My educated guess is that you *might* not have authority to override/save your preference. JUST A GUESS!
I am not a windows Administrator, but I once slept at Holiday Express. <smirk>
