I can't say with 100% certainty but I think these are some of the configuration customizations that didn't come across from 9.1.1 to 9.5 for me:
Theme
Split window
Preferences for batch compiles (job description library and job description)
IBM I debug - update production files
If there was an easy way to test this I would but don't know how I could do that. Perhaps others can confirm .

Snippets are now support in 9.5 but since you were exporting from 9.1.1, it
would not have been there.
Custom perspectives are missing and thankfully an RFE has been added.
I think there is a problem with the Lpex default font. This should
probably be fixed as a PMR as it should have been supported but doesn't
seem to work properly.
If you find more issues, please do raise them so that they get addressed.

I installed v9.5 yesterday and used the push to client function to export
my configuration from 9.1.1 and import into 9.5. As discussed here before,
custom perspectives, default fonts, and snippets do not get
exported/imported. However, as I went through my tips document and reviewed
my customizations, I found that there were several other customizations
that did not come across. Unfortunately I did not document which ones they
were. If anyone else runs into this it would be nice if they could do a
better job of documenting it than I did so a PMR/RFE could be submitted. I
spent quite a bit of time verifying my configuration after the install so I
am really kicking myself.
