At a first guess, it might be that the service jobs on the IBM i may have had errors in the past giving you unpredictable behaviour now? It should clear up if you end and restart the debug service (right-click option on a connection's objects "remote servers" subsection.)
Sometimes a SEP will not catch if the object that you originally set the SEP on has been recompiled. Some people insist that the refresh SEP options work, but I just remove and re-add the SEP after any errors like this.
Then again, restarting the workbench clearing the issues might indicate that all the workbenches originally had a bad option/data and required a "-clean" start to get your whole group "on the same page". Did you copy a workbench to everyone in order to save time?

Update to problem.
With all of the machines that we have tried so far, closing the workbench and restarting miraculously cures the problem!! Go figure.
I'd still like to know what the heck was going on ...

I thought I'd seen everything the debugger could throw at me but ...
Issue Debug - SEP
SEP tab shows up. But program does not appear in list. No error message issued. No error message in logs. Nada!
Try to attach debug to an existing job - everything works exactly as it should - except the debugger does not get fired up.
Start a new 5250 session - attach debugger to that job and specify program details. No errors - no nothing. No debug messages, program when called runs to completion. Again no messages in job log or anywhere else.
This is a brand new instal on a client's system. Whole bunch of PCs - "works" as normal on some but exhibits the symptoms above on others. ** "works" is an interesting word here because we have yet to have a machine where it all works as it should - but some do at least add the program to the SEP. When the program was called the dialog "Do you want to switch ..." was displayed and then RDi went into non-responsive mode. Re-launched - nothing (open source etc.) had been forgotten - but this time the setting of SEP and debug etc. worked perfectly.
These machines are brand new 9.1 installs, show no issues when Test Connection is used, and behave normally for compile etc.
Anyone got any thoughts?
