I copy my "workspace" to back-up folder. And then create a new workspace...
And then I copy my filters from the old folder, to the new workspace.
Of course, you have to understand the folder navigation, and understand how it stores the filters.
And I am very selective on what I copy!
I do some highly customized filters for my change management system: Softlanding/Turnover, which has a plug-in for RDP. And I copy those customized filters to my new workspace. Sure beats trying to recreate them! <Big Smile>

Sounds like your workspace has grown old and inconsistent.
I would suggest setting up a new workspace from scratch without bringing anything over from your old workspace, and import your sources from your source repository again.
I do this regularly as Eclipse gets very confused if I work with Maven projects and switch branches in git if the Maven projects are different.
