Actually, there's very little "missing" from RDi-SOA, except that using
it for pure J2EE development isn't "supported". That is, if you start
building a Spring/Hibernate framework application and something goes
bump in the night, you won't be able to ask IBM for help. That aside,
though, remember that EGL thin client is a pure J2EE environment; you
just use EGL to write the servlets. But you can just as easily write
your own servlets and use the very nice WYSIWYG JSF tools. You'll have
to do your own JSF plumbing or use another framework, but that's to be
expected if you choose not to use IBM's tools.
What you won't get frmo JEE, though, is the WebSphere Test Environment.
I haven't tried debugging in Eclipse JEE, but I know that debugging in
WTE is the easiest web development I've ever done. You can breakpoint
straight through from JSF to servlet, and it's all very easy to use.
Any other extra features you would get from RDi-SOA are EGL-based, such
as the rich client tooling and the web services support and the ability
to easily call programs on the i. Of course, you do get the very nice
editors for RPG and COBOL.

Would the RDI-SOA edition provide things not available in the JEE
edition of Eclipse? (which happens to be immediately downloadable)
