Was this the Arcad 5250 emulator plugin, by chance? I had a similar problem.
It seems it has to do with the way the plugin registers key bindings rather
than using the extension point to register the keys for the scope of the
emulator.
I'm not sure if there is a solution. I uninstalled the plugin and am hoping
Arcad will come out with a new version that deals with the function keys
differently.
Maybe someone else knows of a way to fix the problem and leave the plugin
installed.

I installed a new plugin this morning and now some of my function keys have
stopped working. I went into Preferences=>Keys but nothing appears to have
changed. Any ideas where to check next?
