You can't call a CL which then executes conditionally prompted commands. However, you can execute a command with conditions and you will be prompted in RSE before the command is executed:

?DSPFD FILE(&L/&N) OUTPUT(*PRINT)

This will cause a prompt to come up. But it only prompts for data available from the list entry you prompted. So, no, it can't do exactly what you are asking about (which would be to read files on the host, then populate a prompt on the PC and allow users to change the parameters before submitting the job to batch). You would have to write a wizard to do that.

Also, there are some bugs in the prompt logic; some of the conditional prompt syntax, such as ?* to show a value but not allow it to be changed, doesn't work correctly. But my guess is that nobody tested it too rigorously.
