For what it's worth, I managed to get it running - sort of.

Even though the PHPEclipse site mentions that version 1.1.4 works with 
eclipse 3.1.x, it doesn't on WDSCi.

However, version 1.1.3 does, albeit with some errors which can be ignored.

Make sure the eclipse level of the phpeclipse will work with the eclipse
level of wdsc. I looked at this a while ago and seem to remember that
phpeclipse was using 3.2 and wdsc is 3.1 and ibm has no current plans to
upgrade soon. You should also look at the Zend for ISeries website which 
has
a IDE for php. The runtime and IDE are free.
