However, neither method shows the web service option for iSeries. 
There's a
line in the manual that says: Ensure Web Services Development is enabled 
on
the Capabilities page of the Preferences dialogue. I believe I've done 
that,
but still don't see the web services options.

You might have to restart the workbench for the new capabilities to show 
up.

Also, I see the Web Services option (the second one anyway).  I don't have 
Web Services Development capability turned on, but I do have: Enterprise 
Java->Base J2EE Support, iSeries Application Developer, Java Developer, 
Web Developer (typical), and XML Developer.

Strange that I don't seem to need to have Web Service Developer (either 
sub-capability) for it to show up.  I guess I might run into problems 
later in the process I suppose - I've never had opportunity to create a 
web service.
