I not sure if I'm interpreting your question correctly or not, but you can 
step over calls using F6, instead of stepping in to each call.

If you are talking about something likes this:  'Pgm A'    -- calls --> 
'Pgm B'  -- calls --> 'SrvPgm A' -- calls --> 'SrvPgm B',  where you want 
to start Pgm A, and then only enter debugging when a specific module in 
SrvPgm B is called, then I think you can use Service Entry Points.

Use the iSeries Table view to find the object 'SrvPgm B', then right click 
and choose Debug (Service Entry) -> Set Service Entry Point.  You should 
then be able to modify the Service Entry Point to be specific to a given 
module.  I haven't actually done this with a specific module before, so 
YMMV.
