The "LPEX Compare", which is what you are using, does not show the 
differences side by side.  The changes are interleaved and color coded in 
the source member you started with.  I think there are toolbar buttons to 
navigate to next/previous change etc..

There is also a compare engine in Eclipse that shows a side by side view. 
It is not as easily integrated into the UI for iSeries code and has the 
problem that it also compares the date and sequence columns as others have 
mentioned.
