Eclipse does support any skins as it uses the native window decorations for your OS. The good news is that if you have installed software that skins your OS, then Eclipse will also use the same skin (unlike a Swing application). The purpose of the "Themes" in the preferences was primarily to allow users to have the old Eclipse 2.x look and feel if they desired it. It doesn't really go beyond that.
