I use both methods.  My _usual_ workspace contains my iSeries work and a few 
pet web projects I tinker with from time to time.  I have another workspace 
that contains the objects for my teams' web site and only those objects.  
Whenever I need to work on the team web site I change workspaces (V6 feature) 
and change back when I'm done.  So far it works pretty well for me.

I think I got the wrong impression of why to use different workspaces.
