Try using a different Java App Server like Tomcat 5.5.x. I get great performance from it on iSeries, Linux and Windows machines. Tomcat integrates into Eclipse just as well as Websphere does except for it doesn't take forever to load. I am sure others have had good experiences with Websphere App Server, but I never have.
