Right click on a connection, click properties.
Highlight "Subsystems: on the left. Then click the "iSeries Commands" tab.
Use the "Initial Command" field for your command or program. It runs when the connection is opened. (At least, that's how it works for me works for me. I see the program completing in the iSeries Command log.)
