In 5.1.2 there is a preference for automatic formatting of CL source. Window->Preferences->Remote Systems->iSeries->LPEX Editor Parsers->CL Uncheck the Automatic Formatting option, and see if that takes care of it. This is irritating, especially if you have several similar lines of code lined up a certain way, and you don't want them messed with.
