When uninstalling/reinstalling (which is what 5.1.2 does, in effect), I do just that: after uninstalling, I then delete all folders (other than the workspaces, for obvious reasons!). Next, I clear the registry of any entries that say WebSphere (I use RegEdit and hit F3 to search the registry; generally, I leave the HKEY_CURRENT_CLASSES stuff alone).
Once the machine is cleaned, only then do I do an install.

Last time, just deleting the old folder worked - once I deleted it and restarted WDSC, the update worked fine. It took three days to figure this out, though - IBM's suggested action was uninstall and reinstall.
