I think the only thing that I did before I installed (and I got a clean install) was completely copy my existing WDSc directory to My Documents and then create the new install in a completely new directory (c:\wdsc5.0\). This should save you from a few headaches. Make sure to load the Service Packs when you are done (they are mentioned in the archives).
