If you manually submitted the send invoices option, then you would get the option to add documents directly into the mailbox queue. This calls the trusted link program and then clears the files. If you have everything set up correctly in Trusted Link this should work fine. It does for us. Maybe all you need to do, is set the add documents directly into the mailbox queue flag to a 'Y' in Machine Manager.
