Have you rolled your manufacturing costs back into inventory? What you are describing should work just fine, it does for us. If you haven't rolled the costs, however, I am not sure what costing data the system will use. You need to have a standard cost set, blank, for this to work. You also, of course, need to have a cost route set up for the manufactured item with all of the data elements you need. If you need more help, please feel free to email me.
