I bit the proverbial bullet, and figured out a way to run the existing program in the debugger, without disturbing production data (I copied the files being written-to into QTEMP, made sure QTEMP was ahead of the production data in the LIBL, and made sure I *didn't* use "UPDPROD(*YES)").

It turns out that the records are going into the running total in a different sequence. And I suspect that this would be just enough to cause the inconsistency (which is much less than the overall rounding error anyway, and only affects a dozen records out of 30k+).
