Most of these programs have an option like "translate data from 65535" or some such thing you should turn on
If your system value qccsid is set to 65535 you should probably change that too.
Many of us have changed it midday without any ill results. YMMV.
I think 65535 stands for "what is the ugliest CCSID I can pick in order to encourage people to change it right away?"

Somewhere there is a section on initially setting up your system and changing that is one of the first things they mention.
