I am afraid that I do not understand what the problem is.

First of all, what has the 5250 client and its uninstall problems to do
with the RPGUnit plug-in?

Second, you are right, there is no option to stop a running test suite.
When you select a service program (test suite), then all test procedures
of the service program are executed on the host before control gets back
to the plug-in.

When you select one or more procedures (test cases) of a service
program, the the RPG runner is called with a list of these procures.
Again control gets back to the plug-in after the last test case has been
executed on the host.

Therefore it is impossible to cancel a running test (test suite or
multiple test cases), today.

It may be possible to change the plug-in to call the RPG runner for each
test case and optionally abort execution between two test cases. At the
moment I cannot estimated the effort needed for changing the plug-in.
