The read/write operation was inconsistent. In some passes the PDFs were fine, in others it was screwed up.

So, you're going through this rigamarole just to copy an IFS stream file?!

Which "CL commands" (more than one?) are "way too slow"? Are you
trying to copy from a stream file to another stream file?

And in the first quote, you say PDFs are problematic, but in the
second, PDFs are fine. Did you inadvertently switch the words around
one of the times; or is one method working for binary and not text,
while another method is working for text and not binary?
