Hi Adam
I looked over there, as well - the FAQ has this statement -
"Check the field "compile in batch", enter "Y" here. Then check the
field "run in batch", it should contain "N". The first parameter is for
running all compile jobs as a batch job, which will be faster than in
interactive mode and other users aren't much affected."
So the owner does want people to compile in batch - I agree, generally,
and that means my advice might have been troublesome - not wrong, but
bothersome.
The above quote should partially answer the original poster's question
about the differences - but I also strongly urge him or her to look at
the tutorials I listed - they will walk the OP through much of this
information. As we all have learned, we need to ask good questions here
- and that means we do some work first - we try the things people have
suggested, we come back with - but that didn't work - heh!!
I'm getting an account there - we shall see what information is given.
And if it is good, I can recommend it to our customers, if they need this.

Earlier you said you were using on a free account on a shared system
from http://www.rzkh.de/
When I used that system a couple of years ago, they required all
compilation to be in batch. If you don't run it in batch, you might
have your account disabled! As I suggested earlier, read the
instructions you got when you signed up for the account.
