You can certainly run over QSYS files.

cd /qsys.lib/mylib.lib/mysrc.file

This will place you "in" the file MYLIB/MYSRC.

grep SOMEVALUE *.MBR

Will then get a list of matching lines (and quite quickly I might add).
As to the piping, I'm not sure what the issue is there.  The output of
grep is STDOUT, so you need to pipe it somewhere.  Me, I'd write it to
a temporary file in the IFS and then read that using the IFS APIs, but
if I'm not mistaken you can also write an RPG program that directly
reads the STDOUT stream.
