Or he could use the SQL command to close the cursor in his RPG program.

LR should close all files opened with F specs.  Not necessarily SQL files.

Maybe these files are using a cursor? Do you close the cursor explicitly in
the program? Also, check your CRTSQLRPGI cursor option:

Close SQL cursor . . . . . . . .   *ENDACTGRP    (*ENDMOD, *ENDACTGRP)

In your case, it would probably better to use *ENDMOD

If you're doing the above stuff already, I would like to look at your
program and see what I can spot.
