On the AS/400 you should (??) be able to use CMPPFM.  Use OUTPUT(*OUTFILE)
or OUTPUT(*PRINT) to avoid it being "interactive" and you should be able
to run it in batch with the SBMJOB command.

If you want to do it in Linux, try the "diff" command.   (If you want it 
written to a file, instead of the screen, just redirect it to a file, 
like "diff filea fileb > outfile"  and there are several different ways
to make it run in "batch", usually just appending " &" to the command will
do it.

I dont know of any easy way to do this on a windows/dos based PC.  Tho, I
imagine that you can find a version of "diff" for windows if you did a 
search of the internet..
