As David has already said, you can do it both ways.  Thunderbird is very 
configurable. I do believe you can have any combination of which inbox 
emails are put when they first come in without setting up a single rule. 
Right now I have it set-up with 8 separate email accounts. Each one has its 
own inbox.  They can even have different 'Get Mail' times.
