Update:
In the end the reason why the Notes server did not start was as follows:
A folder in the Domino/Data named "logdir" had a bunch of files. After the
folder was cleared the server started normally again.
Apparently some of these files had a counter indicating that Notes was in a
failed non recoverable state.
