Definitely. Also do a RTVCLSRC of QMNSAVE. This is the commands being run with Save 21. There you can peek how IBM does that.

Is there a simple way to backup the IFS user folders?

If the user folders are all in /home (this is usually the case), then: Yes.

SAV OBJ(('/home/*')) SUBTREE(*ALL)

should do the trick.
