The "Factory Deconfiguration of one core" feature code just logically
disables it. It's purely a convenience/time saving measure. You can
re-enable it through ASMI, or use Enterprise Pools to segregate it from
your AIX/VIOS cores, but when building the config in IBM's configurator, it
will throw a warning if you have fewer licenses of IBM i than configured
cores.
The processor activation feature codes are different, and always required
to equal the number of cores in the box.
We usually see most of the cores ship as deconfigured on a typical small
business IBM i box.

I'm assuming the new machine comes equipped with an HMC-- you can do all
sorts of things with extra cores!
The only issue is, as others have said, you have to license each core you
plan to use for IBM-i. The others are yours to fill with VIOS, LINUX, etc.

The only thing we've seen is that by deconfiguring you save money on the
SWMA for POWERVM which is small money like not even a comma in that
number. This small savings offsets the flexibility to use those cores
something else or for growth of your IBM i environment.
Having just completed an order for an S914, I think this is good advice.
The price for leaving all the cores active was not much different from the
price of deactivating the others. The price for the IBM i license was the
same. The price for a PowerVM and maintenance was minimal.
You will find a way to use the extra cores, perhaps for another partition
or two.
