FileZilla is a nice interactive FTP/SFTP client, and it's what I use
most of the time. However, it has no scripting capability at all.

The best scriptable FTP/SFTP client for Windows is probably WinSCP. It
supports the full gamut of protocols, just like FileZilla, but it
allows both the traditional "input from a text file instead of the
keyboard" style of scripting as well as the full-control,
command-at-a-time style (a la Scott's FTPAPI) via its .NET interface.

Actually, its GUI is pretty good as well. You can choose between the
"commander" style local and remote panes (just like FileZilla), or a
more Windows Explorer kind of style. It is also easy to configure it
to run portably from a thumb drive or directory of your choosing
(fully self-contained, no writing to registry or system folders if you
don't want it to). If you're not already tied to FileZilla, there's
actually no compelling reason NOT to use WinSCP as your one and only
Windows-based FTP/SFTP client.
