I don't know, but I'm under the impression that RDi is based on eclipse. I'd love to hear from others about this. We don't have a RDi license so we've never tried it.

3) Where does one store their Java source?

In a SVN repository. We don't store the source on the IBM i at all. Builds are done on the developers' linux workstations and the compiled java class files are copied to the IBM i.

4) Any special tools used for Java deployment?

We are slowly moving to using apache maven, but currently we just use some custom shell scripts that package class files and other resources together for deployment. We will eventually end up using maven but it hasn't been a high priority for us, so we haven't spent much time with it.
