Are these two custom applications?
Two disparate vendor packages?
What?

IDK if this could be handled within a program, as part of a regular job
stream and not just for auditing purposes. So I would concentrate on
audit purposes.
Let's say your ERP comes from ABC but you prefer the financials from XYZ.
I guess I would audit when one or the other comes out with a fix or new
release for object conflicts. Put the fix or new release on your test
lpar and check that. If you find a new matching object you then have to
decide if it's significant or not. Granted, it becomes a little tough
when calling one program could call any number of others. TRCJOB?
