Did you consider running RGZPFM while active to get rid of the deleted records?
A file this large could take a day or so, depending on the iSeries model, how many access paths over the PF, and what version of i5/OS.

Of course. To build an access path you have to page in all the data and if
90 pct of what you are getting is deleted records it is going to take longer.
