Not sure what you mean by "they are unpacked whether or not they are used". JAR files aren't unpacked ever, unless you deliberately do so with the "jar" command.

But when you store them in /QIBM/UserData/Java400/ext they are loaded into memory with every Java program on the system. Not unpacked. Just loaded into memory so they are ready to be used.

I wouldn't choose to unpack JAR files. There doesn't seem to be any performance difference that I've found between keeping them in a JAR and unzipping/unpacking them.
