No, everything in Sharepoint is inside a database. Folders in Sharepoint are not like folders on windows. You can't use Windows explorer to browser around the Sharepoint server and see the folders and files you see in Sharepoint. There are some web services that Microsoft makes available in Sharepoint that might like you send a file into a folder but it would not be done via FTP. I have had no personal experience with using these web services but have been told by someone who has that they are very poorly documented and quirky. There are ways (with some additional licenses and pieces from Microsoft) to make a table of data from a remote database look like a list in Sharepoint (e.g. you can make a sharepoint list of employees that are pulled from your DB3/400 database.
