I would consider doing the following:
Change both files to IF (InputFull)
* Mainline:
if INU1
process file 1
- read records
- exsr subroutineBoth
- exsr subroutineOne
endif
if INU2
process file 2
- read records
- exsr subroutineBoth
- exsr subroutineTwo
endif
eval *INLR = *on
* End of Mainline

and move all your current c-specs into the subroutines.
