Look at the job log of the batch job. In particular, look at the library list. You could insert the following statement in your CL program:

   DSPJOB   JOB(*) OUTPUT(*PRINT)

This will generate an additional spool file with "debugging" information, including the library list, etc.

Perhaps there is another copy of the file in some other library, and the batch job is updating that one, rather than the one you are expecting? Issue this command to locate all copies of that file:

   WRKOBJ *ALLUSR/F78P00 *FILE

Do a DSPLIBL for your interactive job -- what library is this file in, and what position is it in, in your current library list?

Some shops change defaults on the SBMJOB command so that submitted jobs get their default library list from the job description. This often causes confusion. Type SBMJOB and press F4=Prompt, and page down twice -- here you should find parameters for "System library list", "Current library" and "Initial library list" ... the IBM shipped default for these is *CURRENT but at your shop, you might find INLLIBL(*JOBD or *SYSVAL) ... that might explain this "mystery".

When you submit your job via the SBMJOB command, press F4 and page down to these parameters, and ensure that you have *CURRENT specified for INLLIBL and CURLIB -- that way, your batch job will run with the same library list as your interactive job.
