Yes, you can safely use DSPFD for both files and write the results in the 
same file.  Then you can use a query to list both and see for the 
differences:

DSPFD FILE(MYLIB/MYFILE1) TYPE(*RCDFMT) OUTPUT(*OUTFILE) 
OUTFILE(QTEMP/RESULTS) OUTMBR(*FIRST *ADD)
DSPFD FILE(MYLIB/MYFILE2) TYPE(*RCDFMT) OUTPUT(*OUTFILE) 
OUTFILE(QTEMP/RESULTS) OUTMBR(*FIRST *ADD)
