I'm trying to FTP the contents of a folder to the QSYS.LIB file system.

Obviously this doesn't work but the idea is to transfer all the files
from a folder to QSYS.LIB file system.

Does anyone know if this is doable?

Try using nmap to define a mapping template first. You'll need a decent FTP client because most of them don't support nmap.

ftp your-system
UID
PWD
nmap $1.txt /QSYS.LIB/MYLIB.LIB/$1.FILE/$1.MBR
mput *.txt
quit

I use nmap in a similar manner to rename zipped save files during the transfer so I know it works. Haven't tried it in exactly the manner described above though but I expect it will work.
