I've found the search function of Notes databases to be so-so at best. We also use Notes for our departmental docs, but searching for info can be a royal PITA at times. I think with either option you will probably need to have some sort of review of new documents if you want to keep things really organized, as Rob suggested. This could be using Notes' review cycle functionality, or perhaps you can configure your wiki software to email someone each time a document is added, so that document categories can be maintained.
