We currently use the Patrick Townsend Alliance FTP Manger software to perform 
this type of connection.
Their software allows you to assign a vendor supplied certificate to unique 
application name and then 
reference that application name when you connect to the vendor's FTP server.

I believe that you can assign a certificate to the native FTP Client 
Application however this certificate 
will be used for all FTP connections, you do not have a way to assign different 
vendor certificates for 
different vendor connections.
