What did you upgrade from?  What are your LF indexes set at for
ACCPTHSIZ(*MAX1TB or *MAX4GB)

With 5.3 *MAX4GB sucks in performance with SQL.  Update the indexes to
*MAX1GB and you will see a big difference.

I seriously doubt that an index was deleted.  Once a file, index, view, etc,
is created they tend to stay around.  The files in use are for the
application I support so I'm sure I would have heard something if one was
deleted.  There is also a second embedded SQL program that has experienced
an increase of run time.

I can't say about the cache.  Memory pools are changed prior to nightly
processing by a CL program so that shouldn't have changed.  I do know that
operations has been watching it almost every night and has been making
adjustments to try and improve the run time.  Any change to cache would
probably have been caught and if not it may be impossible to tell at this
point.
